Ingen Might have been a company of misfortune but none the less was at least a company of ethics (When Hammond was in control). I can't see them dumping trash into the ocean.

They were already under fire due to the ethics of their work as it was, I doubt they'd even consider causing more of an eco disaster by dumping rubbish into the ocean. It was likely either dealt with on the island, burned away (unlikely) or shipped it off to the mainland via cargo container to have it properly disposed of. For all we know they might have buried the stuff.
