Whats the deal with the estate in the seconed level?

It seems completely out of place in that area, and the only thing over there is a single raptor. You think there would at least be a gun or something. Is there any clues to why it exists?

There are guns, there is a Calico in the bookcase's secret compartment and there is M14 on the second floor if you jump across the broken floor. Also, I think the original plan was to have a percussion/flintlock pistol and a flintlock rifle in the house, but they weren't implemented.
The plantation house used to be part of a separate level called PH, when the level was cut, the house was moved to JR, so that might be why it feels a bit out of place.
Earlier versions of JR also had an alternate route near the house to reach the man-lift, but it was closed off in the final version making that section of the level mostly useless.

That's the Plantation House. It used to be part of its own "Plantation House" level that came between levels 2 and 3 - JR and IJ (geographically in the retail game there is a gap between JR and IJ on the island map, which is where Plantation House (PH) would have been). That level was cut midway through development, including some other locations such as some farm fields and a small ruined shack belonging to the house, along with the Hunter's Camp and a proper version of Cathy's Beach. There were plans to have an albertosaurus break down the walls of the house while you were inside, and early versions of the house model have breakaway walls which are frozen in place. There is a gold bar hidden in the bookshelf's secret compartment which Anne suggests to be "coffee gold...slaver gold" which hints at some backstory.
We have older versions of the game available for download which feature this missing level. If you check out those older builds, you'll also find that the house isn't there in JR as it was only moved there after PH was cut. The overall geography of JR is completely different in later versions, more compact, and the house itself seems to have been thrown into a corner as more of an afterthought than anything. Hence why it's in such an odd spot. If you go down the hill from the house toward the ocean (Cathy's Beach in the retail version), there is also a stream which is blocked off by a giant rise in the terrain, though the stream goes vertically up the hill. Originally this was also open as well and provided a different route to the monorail, but it was closed late in development, so the plantation house area ended up becoming mostly pointless since you have to backtrack from there in the final version.

The Plantation House is supposed to be an old Spanish Colonial structure from the 1860s. The actual PH level has an area for the actual coffee farm field with some stone walls.
